The SportRack Semi-Custom Roof Rack, part # SR1010, you referenced is a confirmed fit for your 2006 Volkswagen Jetta. This system is designed for vehicles with no existing rails or crossbars. The crossbars measure 3/4 inch by 3/4 inch on this roof rack system. This system comes with locks that secure the rack to your car's roof, and includes 2 keys. I have attached an installation video for this roof rack.
Square crossbars on the Thule roof rack systems measure 1-1/4 inches wide by 7/8 inches tall. Since manufacturers do not test fit their accessories on roof rack systems other than their own, I cannot say that everything will fit. I would imagine that since the dimensions of the SportRack square bars are smaller than the crossbars from Thule, you should have no problem carrying accessories on the roof rack system.
You will want to check your owner's manual or with your dealership to make sure you do not exceed the roof weight capacity of your Jetta.
