The missing relay #9 and fuse #21 are for your charge line on your travel trailer and I don't assume would be causing any issue with your braking system.
If your Brake Controller # TK90160 was installed with the 3036-P Pigtail # 22292 than I can't see there being any damage done to any of the wiring at the brake switch. But if it was spliced into the system this may be what is causing the issue.
I would see how your brake controller was installed and possibly reach out to either the shop that installed the controller or a local Ford Dealer who might be able to hook it up to their computers and see exactly what is happening to cause the light.
