If I am understanding correctly it sounds like your Tekonsha Primus IQ Brake Controller # TK90160 is showing power being sent back to the trailer when you apply the manual override (blue button) but not when hitting the brake pedal.
If this is correct I first just recommend checking how you are actually testing the controller. The Primus IQ is a proportional controller, which means it sends back power to the trailer in correspondence to the vehicle's rate of deceleration. With this in mind, if you are stepping on the brake pedal with your vehicle parked it's not going to send back much, if any, power. When testing brake output with the brake pedal you will want to take the trailer out for a short test drive to see how it performs.
The manual override will always send back max power (based on your settings) which is why it would still work in this setting.
If the controller still doesn't work when stepping on the brake pedal then you likely just have the red wire connected to the wrong factory wire on the vehicle. The red wire should be spliced to the cold side of the brake switch behind the brake pedal, which is the wire that ONLY receives power when the brake pedal is depressed and no power with any other function. You will need a circuit tester like # PTW2979.
If you are still having trouble please just let me know and I will be happy to look into this further.
