When a brake controller works with the manual override but not with the brake pedal then the first place to check is the brake controller red wire and where it connects to your 2008 Ford F-550. Use a circuit tester such as # PTW2993 to test the red wire. It should have power when you step on the brake pedal.
If it does not have power, then that could mean that it is attached to the wrong brake switch wire or the stop light or CHMSL fuse is blown on the vehicle. You can test the brake switch wires the same way as testing the red wire. The one that has power only when the brake pedal is pressed is the one you need.
If the red wire does have power when you step on the brake pedal, then you may need to adjust the output settings on the controller. Keep in mind that many proportional controllers will not apply the trailer brakes if you aren't moving and use the brake pedal. It has to sense movement for that. The manual override will work if the vehicle and trailer are moving or not.
I have included some links on testing and troubleshooting brake controllers for you.
