The issue is not brake controller related since it persisted when the controller was disconnected.
If I were you I would jack the trailer up in the air to see if the wheel can be turned by hand in either direction. You should feel a slight drag on the drums as you do so as that's the proper brake assembly adjustment.

You will always have trouble loading the second bike if your first bike is placed on the rack at that angle. The Thule Bike Adapter Bar for Women's and Alternative Frame Bikes, part # TH982XT, should be used around the stem and the seat post of your bike.
