If your Xterra was not equipped with the factory tow package the port under the vehicle where the 4-pole trailer connector like part # C55441 plugs in will NOT be fully active. There is a jumper harness and relays that are needed to activate the tow package.

Step 4 in the instructions for wiring harness # C56225, linked for reference, seems to be where you are running into a little trouble. Before plugging in the harness to the vehicle behind that kick panel, you will need to insert the relays on the the connector.

According to step 3 of the linked installation instructions for the Adjustable Width Trailer Hitch Receiver # 13703 the 2 vertical mounting holes are only required if frame clearance permits. Since it sounds like you don't have the proper frame clearance it looks like you are good to just use the 4 horizontal bolt holes on either mounting bracket.

When installing the Roadmaster MX Base Plate Kit # 354-3 on your 2012 Nissan Xterra it does look like you will need to trim the fascia to allow room for the receiver brace. It sounds like you are trying to determine what the best WD shank, like part # RP3214, would be for towing off-road with your 2015 Nissan Xterra.
Using a shank that has a different length isn't really going to change anything for your towing application. Typically longer shanks are used when someone is trying to achieve more rear clearance like what you may need with the tailgate on a pickup.

I have a way for you to test and see if your 2007 Nissan Xterra has a smart alternator (I doubt it does), but I unfortunately don't have a list of what vehicles have a smart alternator so it will require you to do some testing:
1. Locate your main vehicle battery
2. Start the engine, ensuring any fans, radio, lights etc. are turned off.
3. Take a voltage reading across the main vehicle battery
4. Leave running for around 5/10 minutes, then repeat step 3

Chances are that if the brake controller is reading the trailer while connected, then it is not a blue/black wire mix-up. To test this, you will need to use a circuit tester like part # PTW2993 and probe the 5 o'clock position on the rear of the 7-way. If the power is constantly hot, the wires are switched. If the 5-o'clock position is only hot while the manual override is activated, the wires are not switched.

I think you might be looking at the wrong connector.
The connector that the brake controller wiring adapter would plug into is located above the emergency brake pedal. It will be a white rectangular connector with 2 rows of three pins. The connector will be taped to another wiring harness. Sometimes the connector can be behind the harness its taped to, making it difficult to see. The only additional item that you will need to complete the tow package is the Tow Ready Nissan Custom Wiring Harness, # 118266. If your 2012 Nissan Xterra came with a factory 4-Way trailer connector, then it might not have all of the relays needed for a fully functional 7-Way. But if you installed an aftermarket harness such as # C56225 then the relays are all present and you would just need # 118267 for a fully functional 7-Way.

I see from your recent order that you purchased the Tekonsha Primus IQ brake controller, part # TK90160 and the wiring harness adapter, part # 3050-P. You can simply plug one end of the adapter into the back of the brake controller and the other end into the port located under your dash near the emergency brake pedal and will be taped to another wiring harness.
