You will want to choose carpeted boat trailer bunks to more or less match the hull profile of your boat. By this I mean that if the bow end of the hull had a steep upward slope so that only about 12-feet of the boat's total 16-foot length would be resting on the bunks then you should be fine using two 6-foot bunks # CE27840 per side.

If you are replacing original bunks I would stick with the size supplied originally by the trailer maker. You might google search the trailer model to see photos of how this is typically equipped.

Boat-size-to-winch capacity is generally 2 to 1. If you want to ease loading and reduce the work your winch has to do you might consider replacing the carpeted bunks with roller bunks like # DL21741 that will dramatically reduce friction and let your winch work much less hard. With good rollers and short winching distances, you can safely increase the boat size to winch ratio to 3 to 1.
This means a 1000-lb-rated winch, used with good rollers, could handle up to a 3000-lb boat.
