It could be the bracket on the Tailgate Assist # DZ43301 could be worn. Also make sure that the larger portion of the shock is connected to the truck bed and not the tailgate. My parents had a 1999 Ford F350 that became difficult to open the tailgate on it and I remember having to pull up on the handle and then use the palm of my hand to smack the top of the tailgate to get it to release. I have read that there is an adjustment on the rods that you referenced that if you tighten them up it should allow the rods to pull far enough to release the tailgate.

Moving your B&W Companion Sliding 5th Wheel Hitch to the rear most position will unfortunately place it closer to your tailgate. Since you have a shorter bed the slider is designed to add clearance from the cab but that will unfortunately cut out clearance from your tailgate. Since you have a cover it's going to be a bit harder to gain access and open the tailgate. You can try to see if you can get your hand under the cover since there should be a bulb seal at the tailgate that you could probably get your hand in through and unlatch the cover to get access to the inside of the tailgate. The Integrated OEM Tailgate Lock - 1999-2007 GM Full Size Pickups # LH-003 prevent the latch from pulling in when the handle is pulled. The photos you show already have the sides pulled in pretty far so they are not able to move to release the outside latches. You may need to shorten the rods or increase spring tension on the rods to get the tailgate to work properly with this lock. In order to install the Replacement Tailgate Top Seal for Pace Edwards Retractable Tonneau Covers # PE99CV you will need to start with the tonneau cover completely open. You'll then remove the tonneau railing caps or stop blocks, remove the 2 hex screws at the tailgate of the tonneau rails and remove the rear clamps. It sounds like the locking arm on the Integrated OEM Tailgate Lock # LH-003 may not be fulling turning into position. If you did not test the latch before you installed it I recommend removing the latch to verify it will operate correctly outside the truck. There could be a small burr on the either the latch or the moving arm which is preventing the key from fully locking in place.

I did some research and here are some thing you can do if your Gorilla-Lift Utility Trailer Tailgate Lift Assist w/ Cable - 300 lbs, part # GL1, does not lower all the way. Gorilla-Lift suggests you do the following.
Put your tailgate in the upright position.
Disconnect the cables from the tailgate.
Take the pins which are connecting the springs to the housings out, and disconnect the smaller inner springs from these pins.
