There are trailer hitches available for the 2013 Ford Flex with dual exhaust but they are not rated for 5,000 lbs. The trailer hitches for the Ford Flex with dual exhaust are both rated for 4,000 lbs. The hitches are designed to fit around the dual exhaust system which could be why their rating is a bit lower. It is a good idea to check the owner's manual for how much the vehicle itself is rated to tow because it may be under what either hitch is rated for.

It sounds like you have a breakaway kit with a built-in charger. The power wire from the positive side of the battery in your Flex to the trailer connector should feed the positive side of the breakaway battery. The ground should be attached the negative side of the breakaway battery. The built in charger refuels the battery when you have the trailer connected. First off, the Swagman XTC4 # S64665 is motorhome approved so it is a bit more sturdy than the Runway HM4 # MAL82VR. The Swagman also has the bike cradles inclined up to gain more ground clearance as the Runway does not. I'd recommend using a different anti-rattle solution like # RM-061, which would be compatible with the lock kit.The # C22321 Curt Anti-Rattle pin wouldn't work in conjunction with the Curt # C23088 lock set that you'd mentioned, becasue the # C222321 is actually a threaded hitch pin. If that were used, you couldn't use the hitch lock inlcuded in the lock kit.

It sounds like you are looking at the Thule WingBar Evo Crossbars - Aluminum - Silver - 53" Long - Qty 2 # TH711400, and Evo Raised Rail Feet # TH710401. The crossbars are 3-1/8" wide x 1" tall which will absolutely fit the Skybox clamps. I also recommend adding the locks # TH450400.
The AeroBlade crossbars are the old Thule aero crossbars the WingBar replaced. If you have the old crossbars, they will fit the Rapid Crossroad feet and will also fit the SkyBox clamps.

Weight distribution shanks are essentially universal, so both the Pro Series Weight Distribution Shank # 63911 and the Reese Weight Distribution Shank # RP54970 will work as replacements for your current shank.

This distance will help the cargo carrier clear the area where the exhaust gases would exit from the tailpipes.
