Since your 2009 Ford Flex has the factory tow package and a factory 7-Way trailer connector at the rear of the vehicle the location of the brake controller plug is located under the dash, near the center console. There should be a open connector that will plug into the one end of the Tekonsha Wiring Adapter, # 3035-P, and the other end of the adapter will plug into the back of the brake controller.

The Prodigy Brake Controller, # 90885, can be mounted in a 360 degree vertical range. So the mounting angle is flexible, but you will want to have easy access to the brake controller when towing.

Since the brake controller plug is under the dash you will probably want to install it under the dash. If there is a location in the center console that the driver can access easily you can mount it there. You will want to have easy access to the controls on the brake controller.
