Are these air conditioners meant to be controlled by the ceiling unit or by a wall thermostat? I just need to replace my ceiling setup.

The Furrion Chill HE RV Air Conditioner System # FR94FJ comes with air distribution boxes that mount to the ceiling and have the AC controls there - this setup isn't designed for a wall thermostat setup so it will be perfect for your trailer!
