You should use 2-wheel drive for normal towing conditions. In extreme weather conditions like snow covered or muddy roads that would normally require 4 wheel drive. That said, the 2019 Kia Soul owner's manual says the following regarding towing in Section 6, page 114:

I would start by using a circuit tester such as part # PTW2993 on the brake output pin on the trailer connector while activating the override switch, to see if you are getting any output at the connector. If this checks out, probe the brake output wire just before it reaches the brake assembly. This will verify that the power is reaching the brakes. I would recommend completely ruling out the bearings by closely examining them and the spindle for discoloration caused by overheating. If you have determined that it is the brakes that are hot, and not the hub itself, I would recommend readjusting the brake assembly. What you are experiencing could certainly happen if the brake assembly was out of adjustment.

I actually have this same problem, though it is occurring on my car and not a trailer. I spoke to our resident tire expert and he stated that this happens from the UV rays in the sun. It is not an immediate concern unless your tires are losing air pressure. If this happens they will need to be replaced.

There is no setting on the Brake Controller that would make one axle work, and one not.

The first thing I'd check is that the break away battery is fully charged and in good condition. Check the terminals for corrosion, clean them if needed. Then, you'll want to take a look at the wiring instructions for a common break away system that I've linked for you, and ensure that the system has been wired properly. With the pin pulled, use a multi meter like part # PT89ZR and make sure you're getting a full 12 volts at the brake magnets.

There are two considerations that apply to your concern about repeated trailer tire failure.
One is load capacity. If your loaded trailer weight exceeds the load capacity of your tires then this condition could lead to excessive heat build-up and subsequent tire failure. It sounds like you have a leak in the system either in a brake line or at the actual wheel cylinder. If this is the case, you may not have to replace the entire hub or brake assembly, just the part that is leaking. A leak can also draw air into the system and cause the brakes to lock. My theory is that it is the wheel cylinder on that one side.
