There is no setting on the Brake Controller that would make one axle work, and one not.

I would first use a circuit tester like part # PTW2993 and verify that the brake magnets on the axle that does not seem to be working are getting voltage. Use the tester on the brake output wires as close as possible to the brake magnets while a helper activates the brake override switch on the brake controller. If the magnets are not getting power, you have a wiring issue. You will have to check the brake output wire for pinch points or any worn or cracked wiring insulation. Make sure that one lead from each magnet is attached to the brake output circuit, and the other is grounded to the trailer frame.

If this all checks out, your trailer brakes are probably out of adjustment. To adjust your trailer brakes, jack up trailer and secure on adequate capacity jack stands. Follow your trailer manufacturers recommendations for lifting and supporting the unit. Check that the wheel and drum rotate freely.
Do not lift or support trailer on any part of the axle or the suspension system. Remove the adjusting hole cover (small rubber or plastic plug) from the adjusting slot on the bottom of the brake backing plate. With a screwdriver or standard adjusting tool, rotate the starwheel of the adjuster assembly to expand the brake shoes. Adjust the brake shoes out until the pressure of the
linings against the drum makes the wheel very difficult to turn. Then rotate the starwheel in the opposite direction until the wheel turns freely with a slight lining drag. Replace the adjusting hole cover and lower the wheel to the ground. Repeat the above procedure on all brakes.
