Any time that a brake controller works with the manual override but not the brake pedal that usually indicates a problem with the red wire connection or a blown stop light or CHMSL fuse (use the owner's manual to find the locations of fuses). You can use a circuit tester like # PTW2993 to test the red wire going into the brake controller. It should show power when you step on the brake pedal.
If it does not, then it is likely a blown fuse but if the fuses are all good then there is an issue wither with harness used to go between the controller and vehicle or where that harness plugs into the vehicle. Make sure that the harness separate white ground wire is attached to a clean bare metal surface.
If the controller was hardwired in, then you will need to check the connection from the red wire to the brake switch wiring. Make sure it is attached to the wire on the brake switch that only shows power with the brake pedal and not with the head lights or turn signals.
I have included a link to an FAQ article on troubleshooting brake controller installations for you.
