The # 90-03-9460 was not designed to fit a 1 inch by 1 inch square hole, but if you can let me know what brand of system you have and exactly what pin you are looking to replace I can see if we can help you find the pin that would work for you.

The length of the threaded portion of the cylinder is 1/2". However, when you put the rubber washer on the cylinder and the back nut on as little as possible, the remaining clearance is 1/4". I have attached two pictures showing this.

The Lippert Components Baggage Door Turn Latch #LC213117 is a steel with a chrome finish, but it isn't stainless steel. The width of the cylinder is about 0.88". I confirmed all of this info with my contact at Lippert.
