You can absolutely use the Horizontal E-Tracks # EM59150 that you referenced in your enclosed trailer with 4 of the Wood Beam Sockets # 59149 to create a shelf. There isn't any structural benefit to using vertical E-tracks for this application over the horizontal tracks you are wanting to use. Vertical mount tracks would just allow for a bit more versatility as you could lower or raise the shelf if desired (but in your setup you could move it forward or back).

The holes on the brackets themselves are indeed to allow you to secure the lumber in place with some 1/4 inch diameter bolts.

Attaching the Erickson Horizontal E-Track # EM59150 to the plywood behind your white vinyl walls should give you a sufficient setup for a sturdy shelf. You will just want to use as many of the mounting holes as possible on the tracks when installing them. Accessing the support beams though is certainly ideal, as this will give you the securest setup where you wouldn't need to worry at all about the tracks or the strength of your new shelf. As you mentioned you would just need to use two different types of screws - wood screws for the plywood and machine screws for the support beams.
