My Yakima Hold Up rack came with the hitch nut facing the left side. I had to thread the bolt left to right. It seems to be holding up. Can I leave it in that position?

Yes it's fine to have the hitch pin of your Yakima Holdup # Y02443 inserted facing the left side.

The Yakima Holdup Bike Racks regardless of generation all use the Hitch Bolt part #Y8890200. It's possible you stripped the nut so in which case you would just need the Replacement Nut Retainer and Nut part #Y90254.

I am not sure why the bolt would be too short but regardless the best option if your rack does not have a weld nut inside the shank is going to be to use the Replacement bolt/anti-rattle device that you referenced #Y8780022.
