In order to carry two kayaks on a 2016 Toyota Tundra you'll need to start with a roof rack, the Rhino-Rack Vortex Aero Crossbar System part # RRVA150B-2, part # RRRLKVA, and part # DK079 is a great cost effective option and what I recommend.
Then, in order to secure the kayaks you'll need to do so on their side. The Malone DownLoader Kayak Carrier part # MPG114MD is a great option that can be used with the Telos XL Load Assist for Malone J-Style Kayak Carriers part # MPG351XL if you need help loading.
There won't be a problem with the truck canopy so long as it does not extend above the height of the cab.
