can I use it with out the fobs that come with, meaning can I wire the harness to my trucks wires so I can lock and unlock my truck with my own fob instead of using 2 fobs?

I have a solution for you, but the Pop & Lock Power Lock Conversion Kit for Truck Caps and Hard Tonneau Covers # PAL9772 isn't going to work for you since the cycle palm handle latch on your A.R.E. LSII hard tonneau cover, uses rods to open and close the cover, not cables.
To add a power lock to the LSII tonneau cover on your 2004 Dodge Ram Pickup, you'll need to use # PAL9000. This one completely replaces your rods with a rotary latch, so you will need to use the included key fobs to unlock and open the tonneau over.
