Yes, you can definitely cut out parts of the BedRug Custom Full Truck Bed Liner so that you have access to the puck system for 5th wheel towing with your 2013 Ford F-350. The correct BedRug for your pickup depends on the following specs for your truck:

8' Bed with Factory Step Gate - # BRQ08LBSGK
8' Bed without Factory Step Gate - # BRQ99LBK
6-3/4' Bed with Factory Step Gate - # BRQ08SBSGK
6-3/4' Bed without Factory Step Gate - # BRQ99SBK

Please note that you may need to cut out more than just the pucks to get the hitch to fit properly as sometimes the hitch needs to make contact with the truck bed and the extra material of the BedRug might be in the way.

If you don't already have a 5th wheel hitch I recommend the B&W Companion because it provides one of the smoothest towing experiences out there, is made in the USA, and comes with a cam-action latching handle which makes it effortless to disconnect on uneven terrain. For a short bed we have the Slider # BWRVK3370 and then for a long bed we have the 20K # BWRVK3300 or the 25K # BWRVK3305.

I have attached some sample review videos for you to check out.

Curious if the Gen-Y Offset ball that utilizes the puck system will work with a bed rug or bed mat?

@Russ The Gen-Y Hitch Gooseneck Trailer Hitches, like part # GY43XR, will work with a Bed Rug or Bed Mat, but you'll likely need to to some trimming of either one to get it to fit properly.

Jon After cutting holes around in my bedrug around the pucks on my Chevy 2500HD Silverado and mounting my B & W hitch on top of the rug, I noticed there is a little wiggling when I tug on it. Is this normal? The locks closed with out a problem.

@Ben Hey Ben! Your B&W hitch (or any hitch for that matter) should be sitting snug to the OEM puck system on your Chevy 2500HD so I recommend adjusting the tension on the latch handles to snug things up a bit. You'll need to remove the cotter pin to tighten the nut that secures each handle to the 5th wheel hitch base to accomplish this. I'm linking the instructions for the B&W Companion hitches for your reference. You can find the latch handle tension instructions on page 6.
