Troubleshooting Factory Towing Sensor Errors

Beeper goes off and says check trailer wiring but every thing still works

I'm assuming that you're talking about the truck beeping and your truck came with the factory tow package with a brake controller installed and some sort of monitoring system for the trailer wiring. Most of the time with these systems, the errors that are reported have to do with the wiring connections on the trailer or vehicle becoming dirty/corroded or a short somewhere on the brakes or connector. Make sure that neither side is dirty/corroded and clean them off as necessary.
You'll also want to check for damaged wires or loose connections. If none of these are true, your next troubleshooting step would be to look at the brakes. You can test the magnets on the brakes to make sure that the magnets are still functioning by following the steps outlined in the help article attached to this answer. The other potential cause for this could be if your trailer has LED lights; the system could be mistaking the low power draw of LED lights for the lights being out or warning you that they could potentially be going out. This is fairly common in Ford trucks with the factory tow monitor.
To fix this, you can install LED Load Resistors like # DI34ZR on the trailer's light wires. These resistors require install directly onto your the wires for your turn signals and other LED lights without splicing into the wiring, so they're an easy fix to the problem.
