The Thule Enclosed Cargo Carrier # TH665C likely will clear the spare tire of your 2006 Jeep Wrangler but you'll need to take a quick measurement to be sure. It all depends on where the hitch pin hole is at on your Jeep and also what size spare tire you have.
If you measure from the hitch pin hole out to the furthest part of the spare tire and that measurement is less than 7-1/2 inches it will work for you. From my research, if you have the factory spare tire, you'll measure about 6-1/2 to 7-1/2 inches, so it might work. You definitely want to check on your Jeep to be sure.
If that is not enough clearance, you could look at two open carriers:
