First I recommend checking your fuse panels on your 2007 GMC Sierra Classic 3500 cab and chassis. Is it like an intermittent blink that changes speed or does it blink with a consistent rhythm? My guess is that there's an intermittent connection of the ground circuit of the trailer wiring which is causing the lights to not work consistently. I'd first clean all of the pins of the trailer wiring as most likely you just have some corrosion that is causing an intermittent connection that comes and goes.

It might not be the brake controller that is causing the problem. It sounds like there could be a short on the trailer that is causing the fuse to blow. You will want to check the trailer wiring and make sure there are no nicks in the wiring that might have exposed wire touching the metal of the trailer frame. Also check the truck and trailer side connectors for corrosion that might be causing a short. Corrosion can also build up behind the connectors where the wires attach.
