A brake controller harness is not available for the Freightliner chassis vehicles but I can tell you the functions of the wires. First, lets look at your 5 wires.
The red wire that is hot with the ignition is the 12 volt power wire and it will connect to the black wire on the brake controller. I do not have a plug-in style brake controller harness that was designed for a Freightliner XCS chassis brake port, but I do have a hard wire kit that will allow you to complete the installation of a brake controller. I spoke with Thor Motor Coach, and he said Freightliner will put a brake port on their chassis, but they are not aware of a harness that will fit.

What you need to install the Tekonsha Primus IQ brake controller part # TK90160 for the red wire is a dedicated stoplight circuit that is only active when the brakes are applied. You can use a circuit tester like part # PTW2993 to determine which of the wires on your brake switch only has voltage when the brakes are applied for this circuit or you could use the circuit that runs to the third brake light of the Sprinter. The brake wire you need is terminated in a connector under the left side control panel next to the driver seat of your 2005 Holiday Rambler Endeavor. There should be a cover on the vertical side of the panel facing the driver seat and the connector will be behind it. There should be a 12 volt power wire (run black wire here), a ground wire (white wire), a brake switch wire (red wire) and a brake output circuit (blue wire) there.

The Curt Trailer Hitch Receiver # 14250 that you referenced does mount on the inside of the trailer frame, but it does require bolts to be run through from the outside of the frame (see attached picture).
You will need to make sure that you have room on your frame as this is the best option for you. The only other options mount on the outside of the frame on your 2003 Freightliner Sprinter.

According to Curt Manufacturing, the # 14250 Class IV receiver can be installed on the 140 inch single (not dual) rear wheel model without the need to relocate the spare tire. It is only the 118 inch wheelbase models that would require the spare tire to be relocated.

You should not have to relocate the spare on the 158 inch wheelbase models of the 2006 Freightliner Sprinter when installing Curt trailer hitch # 14250. However, it is always a possibility there will be interference because of slight differences amongst vehicles. I have included a link to the installation instructions for you.

Charging two 6 volt batteries by your alternator through your starter via a Blue Seas switch isn't going to work because 6 volt systems are not as common anymore. Blue Seas currently only offers 12 and 24 Volt switches.
Actually, your best option and what I recommend is the OptiMate 1 Smart Battery Charger - AC to DC - 6V/12V - 0.6 Amp # MA82WR. It's a pulse maintenance system to charge 6 Volt batteries.
