When trimming a cargo liner like the WeatherTech # WT40306 so that it fits around your 3rd row seat's mounting base I recommend working in stages, making small cuts, re-fitting the mat, and making more cuts until you get it into the position you want it. Once you have done that you can decide how much material you actually have to remove.
Sometimes making just a slit, rather than cutting out a whole section of the mat, can let you install it satisfactorily without having to actually remove all that much material all at once. Once you can work it into position you can decide what material you actually want to cut off and discard.
You can also use scrap cardboard to make a template before you cut the actual mat. This adds an extra step but it means you make any mistakes on the cardboard, and not on the mat.
Its kind of like drilling a large hole in metal; it is easiest to do if you start with a small hole and gradually work your way up in size using larger and larger drill bits until you end up with the final size you need.
