Many proportional brake controllers require that the vehicle be moving to send back the full voltage when stepping on the brake pedal. Depending on the brake controller you have this could be what is going on. You may also need to adjust the output settings. The manual override will send back the full amount of voltage (up to what it is set at) but it may not do so with the brake pedal depending on the controller and its settings.
I have included a couple of links on testing and troubleshooting brake controllers for you as well.
