Since you already tried adjusting the Prodigy P3 Brake Controller # 90195 the cause for the touchy brakes is likely at the brake assemblies themselves. You mentioned that you recently installed new brakes so it could be that they just aren't properly adjusted.
Make sure you are using the adjustment tool to tighten them until you only have a slight drag on the pads. It could be that they are just a bit too tight after the initial install.

If the the intermittent output of the running light circuit of the box of the part # 118468 is occurring while the input side of the circuit is staying constant then that would indicate that the box is bad and needs to be replaced.

The correct Curt 4-pole wiring harness for the 2008 Scion xB is their part # 56062. The harness you referenced, part # 56022, is a specified fit for various model years of Nissan Altima, Maxima and Sentra but not your Scion xB.

If you blew a fuse in past and now the converter box has shorted out that would indicate that you most likely over drew the trailer wiring either due to a short or just too much amperage draw on the circuits which shorted the box out. For your 2008 Scion xB the Curt wiring harness part # 56062 that you mentioned does have the highest amperage rating so it would be most resilient to shorts.
