The Draw-Tite Trailer Hitch Receiver # 75679 you were looking at will measure 12-3/4" from the ground to the top inside edge of the receiver when installed on your 2009 Ford Flex, so it will give you a little more ground clearance as your current hitch measures 12" based on the picture you provided.
The # 13551 you mentioned is only confirmed to fit the 2009-2019 Ford Flex without dual exhaust, so it is not universal.

Yes, your wheel and tire size is perfectly fine to use with the Roadmaster Tow Dolly part # RM-2050-1 that you referenced. At one point Roadmaster listed this as only fitting up to 16 inch wheels but we've found that's not true currently. I have a solution for you. Unfortunately, the length of the Thule Gateway Pro 3 from the lower support to the end of the bike rack is about 23-1/2 inches. This will most likely interfere with the RV trailer handle (especially factoring in overhang for rear bike's pedals). In addition, there are no 3-bike trunk racks that will be less than the 22 inches you need for the clearance of the trailer handle for the jack.

Since you do not have a factory trailer wiring you will need to start with a 4-way (if you do not have one). For that you would want the # 118472.
From there you would need to convert the 4-way to a 7-way so that you can install the brake controller. For that you will want the Brake Controller Install Kit and 7-Way Adapter part # ETBC7. I attached installation instructions and an install video for this product as well.

I personally prefer the Timbren Kit # TFRFLX over the Coil SumoSprings # CSS-1069R for your 2012 Ford Flex basically because the Coil SumoSprings are kind of pressed into place and then secured with zip ties to help keep them where they need to be while the Timbrens are secured in place by a bolt.
Both will do a great job at adding support to your suspension but in this comparison I'd go with the Timbren kit.

To actuate the brakes on your Trailmanor camper, you would indeed need to install a brake controller. If the factory tow package on your Flex includes the OEM 7-way on the back bumper, the install would be plug-and-play, using the # 22292 Brake Controller Wiring Adapter. Yakima is pretty particular about where you install their roof racks on the roofs of vehicles. I cannot safely recommend you install the bars in a different location than what they recommend. This would void the warranty of the rack and would cause it to have an unknown capacity. Part of why they recommend certain areas of the roof for their racks is based on the structural strength of the roof.

You would need to either upgrade to a 5 way to include that trailer brake function or a 6 or 7-way trailer connector.
