So the first thing to do is check to ensure you aren't exceeding the tongue weight limit of the hitch that is on your 2007 Hyundai Santa Fe. You can get the shackle links to flip back the correct way by jacking up the affected axle using a floor jack which should pop things back into place. Having this repeatedly occur would indicate that either your leaf springs are too long or your equalizer is a bit too long. What equalizer are you currently using? Most of the time there's a number cast into it.

I've provided a photo of the etrailer # e98912 Class III hitch installed on a 2019 Subaru Crosstrek. There were no appreciable changes to the rear of the Crosstrek for the 2020 model year, so the hitch would appear the same as shown on the 2019. I'm assuming you're speaking of a bearing kit like # BK3-310 that includes a LM67048 outer bearing, a 25580 inner bearing and a GS-2125DL double lip seal. The seal fits a 3.376 hub bore and a spindle surface just a bit larger than 2.125 inches.
The grease seal should fit very tightly in the hub bore and should not be loose. If it fits loosely on the spindle or in the hub bore, it will allow grease to escape the hub and allow moisture and dirt in.
