Is the problem that it feels like the Thule Snug Tite Hitch Lock and Anti-Rattle Device # THSTL2 housing should fit further over the bolt, or is the housing not locking to the bolt at all? If the housing is locking onto the bolt and you aren't able to remove it then you are good to go. The bolt is a bit longer than is really needed which is why it can feel this way.

The bolt that holds the wheel onto the spare tire carrier is a 1/2 inch - 13 bolt that is 1-1/2 inches long. The Bolt Trailer Hitch Receiver Lock for 2" and 2-1/2" Hitches # BL7023584 will work with only standard cut keys on Toyota products. According to Bolt, the 2016 Toyota Tacoma has a center cut key and Bolt lock pins will not work with the center cut keys.
