I spoke with my contact at Thule and verified The Thule Stacker, part # TH830 will work with the factory crossbars on your 2006 Ford Expedition.
For carrying 4 kayaks you would carry 2 kayaks on each side of the carrier. You would need to stand them on their side. This system comes with a pair of ratcheting tie-downs, 2 straps, and buckle protectors included. To carry 4 kayaks you may need additional tie-downs for the bow and stern like part # 853-5466, and straps like part # 753-2030-02.
Another option for bow/stern tie-downs is the etrailer kit # e36ZR. These attach to the kayak and the other end can be closed in the hood or in the hatch/trunk.
To make it easier to reach the kayaks and the center of your roof I recommend a tire step like part # HE4040. This slips easily over your tire and has a weight capacity of 400 lbs. It also folds flat when not in use for easy storage.
The Stacker # TH830 is not designed to be able to carry a kayaks longer than 10 ft. For 10 ft or longer and wider ocean kayak you will want to use part # TH834.
You will want to make sure you do not exceed your Expedition roof weight capacity when carrying any cargo on your vehicle.
I have attached a couple of product review videos you can check out.
