Troubleshooting Brake Controller That Doesnt Work with Brake Pedal

Is it a know problem with the 2012 brake controller not working properly when pressing the brake pedal but works fine with the hand control?

I wouldn't say it's a common problem for the integrated brake controllers of trucks to not work with the brake pedal but when this happens it's almost always a blown third brake light fuse or possibly other brake light circuits.
