I have an answer for you. Unfortunately, since each model of truck has different bed-liners and bed-liner components, we cannot confirm whether there is a screw in the position where you need to remove part of the bed to feed through the drain tube of the BAKFlip MX4 Hard Tonneau Cover - Folding - Aluminum # BAK48602. However, there should be some kind of plastic cover or some other kind of opening. If there isn't, it is possible that you will need to either drill a 7/8" inch hole in your liner or route the tubes behind or underneath you plastic bed liner.
I went ahead and showed you the explanation/diagram from the BAKFlip MX4 that you referred to for easy access.
