The roof rack that you will want to use on your new 2012 Mini Cooper is the Rhino-Rack # RRRS721B. It has a great factory look to it.
You can lay your old kayak directly on the roof rack, but I recommend using some sort of padding such as the Malone Foam Blocks, # MPG152, or an even better option would be a j-style carrier such as Swagman Contour J-Style Carrier, # S65148.
The j-style carrier comes with straps, but the foam blocks do not. If you choose the foam blocks, then you also want a set of straps like part # E98876-2. You may also want to check out the Thule Hood Loops, # TH529 that bolt in under your hood, or the Malone T-Style Anchors that close in your hood or hatch. These provide safe attachment points for your bow and stern tie downs.
You will want to make sure your roof can support the weight of your kayak or anything else you load on the roof rack. The weight capacity for your roof should be listed in the owners manual.
