Will the Derale D20561 provide adequate transmission fluid cooling if I elect not to route the transmission fluid through the transmission cooler in the radiator?

Yes, if you were to run the Derale Direct-Mount Remote Cooler Kit # D20561 as a standalone cooler by bypassing the factory cooler of your 1999 Jeep Wrangler you'd have more than adequate cooling capacity for the transmission fluid. This cooler is much more efficient than the one you have now and even has a fan built into it so you'll get great transmission fluid cooling even when the vehicle is moving slowly.
