If I am only using one set of A speakers should I just use the A Front output wires?

If you are using only one set of speakers with the Jensen stereo part # JWM60A you could use any of the speaker sets and it would work just fine as the wattage per channel is the same, but I'd probably go with the standard right and left which use pink/black, pink and green/black and green wire colors.
