Can I pull my pontoon boat 2200 lbs and trailer 1200 lbs and will it hurt my transmission or brake system

The printed owner's manual for your 2007 Toyota FJ Cruiser is the best place to confirm all of the vehicle capacities and limits but I did find an online edition of the manual and it indicates the maximum towing capacity is 5000-lbs. Your FJ might have equipment installed that gives it a lower towing capacity so this is why it is best to check your manual index under TOWING to find the rated capacity for your particular vehicle.
Towing a trailer that weighs 3400-lbs total will require a brake controller to operate the trailer's brakes if it uses electric drum brakes. I suggest the Prodigy P2 # 90885 since it is easy to set up and is quite reliable. Installing this in your FJ will require install kit # ETBC7 and a working 4-pole harness like # 118405. If the trailer has hydraulic surge brakes no controller is needed.
