Your Prodigy brake controller is a proportional type that uses an internal accelerometer to determine how much braking power to deliver to the trailer brakes. When you press the manual override you are bypassing it; it will deliver full power. But when you press the brake pedal you are telling the controller to send out a matching brake signal equal to your rate of deceleration. If the vehicle is not moving there will be nothing to tell the unit how much braking power to output and so it will deliver very little voltage. This is normal behavior for a proportional type controller.
