The Yakima SkyBox NX 16 is a fit for the factory crossbars on your 2006 Jeep Commander. The crossbar spread will need to be between 24 and 36 inches.
I have included a link to the installation information, as well as to a roof cargo box FAQ article for you to examine.
Due to the rather tall roof of the Commander, you might also be interested in a tire step like part # HE4040. A tire step would make accessing your rooftop cargo much easier and safer.
