So, if you can find an 8mm eyebolt at your local hardware store it'll fit in the threaded fixed mounting point on the roof of your 2016 Ford Transit. The Curt 16027 OEM puck system rail adapter which we offer as part # C88KR would add 2-1/2 inches to the installed height of your 5th wheel hitch. From what I read online, the top of the PullRite 2900 sits 18-1/2 inches tall so using the # C88KR would raise that to 21 inches. With that information, you can measure the distance from the floor of your truck bed to the underside of the tonneau cover in order to see if you'll be able to close the cover with the hitch in place.
