You have two solid options that we've had success with in the past on Nissan XTerras with the factory bars. Both options use a newer rubber coated steel cable mounting system that tends to work better with oddly shaped crossbars than the solid universal clamps. According to my contact at Thule, there are two options that will get your Evolution cargo box to fit on your Xterra.

In my research, I could not find standard specifications for crossbars when I looked in the Xterra's owner's manual. We have a Xterra in our shop today, and when I measured the crossbars, I agree with you that they seem to be approximately 3-1/2 by just over 1-3/16. We can get you set up with a weight distribution hitch with sway control, and in regards to ratings, your trailer's tongue weight will need to stay at or below the capacity of your Xterra's hitch (500 lbs).
