This is a pretty common sign of an insufficient ground. The system has a good enough ground for the normal lights but when you turn on the running lights which require more power, it shuts the system down. First thing you should do at this point is test the 4-way of the wiring harness with a circuit tester part # 3808 for voltage on all of the right pins when the taillight signals are being applied. Just like in the video I attached.
If the voltage checks out there but the trailer lights still don't function right then the problem is on the trailer wiring. That would mean that problem is either due to a ground issue or a short issue.

Since you have some working functions, but not all, there is usually a problem with the connections themselves or the wires. I recommend checking the trailer wiring for corrosion within the connection made with your new harness. If there is not noticeable corrosion, I would then check the function of each pin of your new wiring harness with a circuit tester like # PTW2993 making sure the clip end is connected to a clean ground. It's possible that you are drawing too much amperage on the running light circuit of the part # 118562 that you installed. The running light circuit can only draw up to 7.5 amps so if you have a lot of running lights/clearance lights on your trailer you could be asking too much of the converter box.
First thing I would try is finding a new place for the ground circuit of the harness. Improving the ground could potentially help as well.

I'm sure that is incredibly frustrating. It sounds like an extremely slow leak so keeping soapy water around for a few hours is really the only way to determine where the leak is taking place. Most of the time the issue is with the tubing not be cut perfectly straight using a tool like # AL10530. Sometimes scissors or other cutters can change the shape of the tubing just enough to cause a leak.
