According to Yakima, the SkyBox definitely opens and latches from both sides This allows you to open the lid from the side of the vehicle that works best for you.

According to my Yakima representative, it is perfectly fine to leave the # Y07336 SkyBox 18 on the roof when it is empty. The box is rock-solid, and will not depend on any weight in it to provide stability. It is certainly possible to add locks to your roof rack and replace the existing locks on your cargo box and bike rack so they are all keyed alike. Thule offers their replacement lock cores that are all keyed alike. You can get them with either 2 locks # TH450200, 4 locks # TH450400, 6 locks # TH450600, or 8 locks #

If you want to adapt your rooftop box you may be able to, though we don't have a confirmed way for a Mercedes-branded rooftop cargo box to fit any vehicle, including your 2020 Toyota Sequoia with a factory roof rack.
You would have to drill holes in the box and use mounting hardware like the Replacement Hardware Kit for Searsbox Cargo Box # TH05603 and fill the holes with Loctite sealant # LT37467.

Most rooftop cargo boxes are not water tight. There are small voids in the floor of the cargo box around the mounting clamps. The Thule Pulse cargo boxes like part # TH614 that you referenced does have rubber strips around the openings, but small voids are still present.

Besides fuel economy, there are a few downsides to leaving a Cargo Box, like the Thule Motion XT, part # TH629906, on all the time.
I recommend uninstalling the cargo box when it is not in use because leaving the box on all the time causes it to be exposed to the elements including UV exposure and temperature extremes which causes constant wear and tear to the cargo box. While no cargo carrier is 100% water tight, it is highly unlikely that water will leak into the Thule Force XT box like the # TH6356B. This is because the lid has a lip that goes all the way around the box that allows water to drop off from the lid onto the roof without going into the bottom base of the box where your cargo is stored. It would be great if we had a way to guarantee you can essentially elongate your Thule Alpine rooftop box but there is no replacement hardware which is designed for that purpose and I would not be able to confirm hardware that can. Fabric-type cargo carriers like this generally do not include locks since a determined thief would just cut open the bag. However, we do offer locking rooftop cargo carriers, the tough ABS plastic box type like Thule's Pulse Large Locking Cargo Box # TH615.

There will be a protective wrapping around and it and should also be placed into another box to protect the membrane. Roof rack manufacturers all say not to open the sunroof on your 2021 Ford Escape with flush-mounted rails when using a roof rack, though it depends on how how high up the sunroof goes when open. They are part # 10169. These straps measure 3/4 inches wide and 115 inches long. These are designed to loop through the slots in the cargo boxes to secure your cargo inside your carrier.

Any object on the roof of a vehicle will make some wind noise at highway speed and this includes roof racks themselves, roof cargo baskets like the Yakima Load Warrior # Y07070 and even the more aerodynamic enclosed carriers like their RocketBox Pro 14 Rooftop Cargo Box # Y07192.
