Question:
does this controller work with atlas disk brakes

The Tekonsha Voyager Proportional Trailer Brake Controller # 39510 that you referenced is designed for use only with electric drum brakes. It will not work with electric-over-hydraulic disc brake actuators.
Controllers like the Voyager will not operate properly with EOH actuators since they rely on the resistance of electric brake magnets; EOH systems do not present the same electrical load as electric brakes. For a trailer with EOH disc brakes you'll instead want a brake controller that has the specific setting to allow use with such systems.
I suggest the Tekonsha Prodigy P2 # 90885, which will work with both electric drum and electric-over-hydraulic brakes, because it is highly-rated by our customers and exceptionally reliable. We offer a quick-connect brake controller adapter for your truck, part # 3015-P, that simply plugs in between the P2 and the under-dash port on the truck. I have linked a video showing installation in your same model year truck.
