Having firsthand experience with removing old sealant I can tell you without a doubt that it's a giant pain. You'll want to pick up some composite trim tools # PT73HJ to pry the sealant off of the roof membrane. You'll take the flat end of one of the tools and scrape towards the skylight being careful not to pull on the roof membrane and tear it. This will take a bunch of time and patience.
I typically press up against the sealant and try to rock the tool side to side to help cut through the sealant. You will not want to use a knife as it's super easy to accidentally cut through the membrane. You most likely won't get it all off but if you can get the majority and then wipe the area down with some rubbing alcohol to clean the area before laying down fresh sealant. You can use soapy water as well but it typically takes longer to dry.
