There is a solution for you. You will have to carry your Thule Ascent on an aftermarket roof rack. My rack recommendation will consist of the following items:

Thule WingBar Evo Crossbars - Aluminum - Black - 53" Long - Qty 2, part # TH711420
Evo Raised Rail Feet - Raised Railing - Qty 4, part # TH710401
Thule One-Key System Lock Cylinders - Qty 4, part # TH450400

This roof rack has a maximum weight limit of 165 lbs. I have included the Thule One-Key System Lock Cylinders so you can secure this rack to your vehicle.

I did some investigation and neither Yakima or Thule recommend using their rooftop cargo boxes on your 2014 4Runner Limited factory crossbars because of their low profile.
