Troubleshooting Brake Controller that Work Intermittently with Brake Pedal, Always With Override
Question:
2009 Chevy Silverado 2500HD XLT diesel.The trailer brakes only work once in a while with the brake pedal. But always work with the built in controler???

It sounds like you have a wiring issue on the brake switch circuit and it is making intermittent contact and that explains why it works occasionally. Since the manual override lever still works the rest of the circuits seem to be good.
I would recommend you check the brake switch wire for any signs of a short such as exposed or cut wire and fix as necessary.
