When the LED of the Voyager shows any other color than green, it means that voltage is reaching the trailer brake magnets. Since activating the e brake does not typically cause the brake lights to illuminate, the LED on the controller would remain green.
Since the Voyager is a proportional controller, applying the foot brake will not send voltage to the trailer brakes if the vehicle is stopped, the brake controller requires the vehicle to be moving in order to send voltage to the trailer brakes. When you apply the manual brake switch on the controller, voltage should be sent to the brakes, regardless of if the vehicle is moving or not.
I would recommend doing a basic troubleshoot on the controller. Use a circuit tester like part # PTW2993 and test the blue output and red stoplight switch input wire. The blue wire should show current when the manual switch is activated. The red wire should show voltage when the brake pedal is pressed.
