We have an FAQ article on this subject which I have linked for you. You do not have to have the factory trailer brake control turned off by a Ford dealer if you do not mind seeing the fault code. But if you ever do get annoyed by it then the dealer would have to turn it off.
If you were to remove the P3, # 90195 from the truck then the dealer would have to turn the factory controller back on for it to work. In both cases, the computer is not being reprogrammed. They are just telling it to turn off the factory brake controller.
The reason the fault code appears is because the harness needed by the P3, # 3034-P, plugs into the same spot that the factory controller uses. I have included a link to the installation instructions for you to view.
