Typically the Taylor Made Deluxe Boat Flag # 369905 is designed to be mounted on the gunwales, because there is a more sturdy surface for it to be mounted into as opposed to a hollow piece of fiberglass. However, if your boat roof isn't hollow and has some sort of thick ribbing through it (or it's metal) , I don't see any reason that you can't mount it on that surface.
You may want to fabricate some sort of backing plates in order to provide added stability for this type of installation, depending on how thick your roof is.
